I am increasingly skeptical that Homo sapiens really "originated" in a limited geographical region within the global Homo range. Recent evidence has shown increased signs of older anatomical modernity around the world, and has rehabilitated 2/2 of the DNA-tested "archaic" hominins as relevant to the genetic diversity of modern humans. I would say that the focus on East Africa has been largely an artefact of the Great Rift Valley, rather than any strong evidence that modern humans really originated there.

Archaeologists have long thought that Homo erectus, humanity's first ancestor to spread around the world, evolved in Africa before dispersing throughout Europe and Asia. But evidence of tool-making at the border of Europe and Asia is challenging that assumption.

Reid Ferring, an anthropologist at the University of North Texas in Denton, and his colleagues excavated the Dmanisi site in the Caucasus Mountains of Georgia. They found stone artefacts — mostly flakes that were dropped as hominins knapped rocks to create tools for butchering animals — lying in sediments almost 1.85 million years old.

Until now, anthropologists have thought that H. erectus evolved between 1.78 million and 1.65 million years ago — after the Dmanisi tools would have been made.

Breeding with Neanderthals helped humans go global

WHEN the first modern humans left Africa they were ill-equipped to cope with unfamiliar diseases. But by interbreeding with the local hominins, it seems they picked up genes that protected them and helped them eventually spread across the planet.

The publication of the Neanderthal genome last year offered proof that Homo sapiens bred with Neanderthals after leaving Africa. There is also evidence that suggests they enjoyed intimate relations with other hominins including the Denisovans, a species identified last year from a Siberian fossil.

...

One allele, HLA-C*0702, is common in modern Europeans and Asians but never seen in Africans; Parham found it in the Neanderthal genome, suggesting it made its way into H. sapiens of non-African descent through interbreeding. HLA-A*11 had a similar story: it is mostly found in Asians and never in Africans, and Parham found it in the Denisovan genome, again suggesting its source was interbreeding outside of Africa.

Parham points out that because Neanderthals and Denisovans had lived outside Africa for over 200,000 years by the time they encountered H. sapiens, their HLAs would have been well suited to local diseases, helping to protect migrating H. sapiens too.

While only 6 per cent of the non-African modern human genome comes from other hominins, the share of HLAs acquired during interbreeding is much higher. Half of European HLA-A alleles come from other hominins, says Parham, and that figure rises to 72 per cent for people in China, and over 90 per cent for those in Papua New Guinea.

This suggests they were increasingly selected for as H. sapiens moved east. That could be because humans migrating north would have faced fewer diseases than those heading towards the tropics of south-east Asia, says Chris Stringer of the Natural History Museum in London.

Dr. Labuda and his team almost a decade ago had identified a piece of DNA (called a haplotype) in the human X chromosome that seemed different and whose origins they questioned. When the Neanderthal genome was sequenced in 2010, they quickly compared 6000 chromosomes from all parts of the world to the Neanderthal haplotype. The Neanderthal sequence was present in peoples across all continents, except for sub-Saharan Africa, and including Australia.

"There is little doubt that this haplotype is present because of mating with our ancestors and Neanderthals. This is a very nice result, and further analysis may help determine more details," says Dr. Nick Patterson, of the Broad Institute of MIT and Harvard University, a major researcher in human ancestry who was not involved in this study.

"Dr. Labuda and his colleagues were the first to identify a genetic variation in non-Africans that was likely to have come from an archaic population. This was done entirely without the Neanderthal genome sequence, but in light of the Neanderthal sequence, it is now clear that they were absolutely right!" adds Dr. David Reich, a Harvard Medical School geneticist, one of the principal researchers in the Neanderthal genome project.

"it is immediately evident that the Pliocene hominids at Laetoli had achieved a fully upright, bipedal and free-striding gait"

Evidence for Archaic Asian Ancestry on the Human X Chromosome

The human RRM2P4 pseudogene has a pattern of nucleotide polymorphism that is unlike any locus published to date. A gene tree constructed from a 2.4-kb fragment of the RRM2P4 locus sequenced in a sample of 41 worldwide humans clearly roots in East Asia and has a most-recent common ancestor approximately 2 Myr before present.

The presence of this basal lineage exclusively in Asia results in higher nucleotide diversity among non-Africans than among Africans. A global survey of a single-nucleotide polymorphism that is diagnostic for the basal, Asian lineage in 570 individuals shows that it occurs at frequencies up to 53% in south China, whereas only one of 177 surveyed Africans carries this archaic lineage.

We suggest that this ancient lineage is a remnant of introgressive hybridization between expanding anatomically modern humans emerging from Africa and archaic populations in Eurasia.

Linkage Disequilibrium: Humans Descend From a Structured Ancestral Population

Fossil evidence links human ancestry with populations that evolved from modern gracile morphology in Africa 130,000–160,000 years ago. Yet fossils alone do not provide clear answers to the question of whether the ancestors of all modern Homo sapiens comprised a single African population or an amalgamation of distinct archaic populations. DNA sequence data have consistently supported a single-origin model in which anatomically modern Africans expanded and completely replaced all other archaic hominin populations.

Aided by a novel experimental design, we present the first genetic evidence that statistically rejects the null hypothesis that our species descends from a single, historically panmictic population. In a global sample of 42 X chromosomes, two African individuals carry a lineage of noncoding 17.5-kb sequence that has survived for >1 million years without any clear traces of ongoing recombination with other lineages at this locus.

These patterns of deep haplotype divergence and long-range linkage disequilibrium are best explained by a prolonged period of ancestral population subdivision followed by relatively recent interbreeding.
This inference supports human evolution models that incorporate admixture between divergent African branches of the genus Homo.

Detecting Ancient Admixture and Estimating Demographic Parameters in Multiple Human Populations

We analyze patterns of genetic variation in extant human polymorphism data from the National Institute of Environmental Health Sciences single nucleotide polymorphism project to estimate human demographic parameters. We update our previous work by considering a larger data set (more genes and more populations) and by explicitly estimating the amount of putative admixture between modern humans and archaic human groups (e.g., Neandertals, Homo erectus, and Homo floresiensis). We find evidence for this ancient admixture in European, East Asian, and West African samples, suggesting that admixture between diverged hominin groups may be a general feature of recent human evolution.

Vet vi att microcephalin-D har kommit in från en annan art?

Evidence that the adaptive allele of the brain size gene microcephalin introgressed into Homo sapiens from an archaic Homo lineage

Abstract

At the center of the debate on the emergence of modern humans and their spread throughout the globe is the question of whether archaic Homo lineages contributed to the modern human gene pool, and more importantly, whether such contributions impacted the evolutionary adaptation of our species. A major obstacle to answering this question is that low levels of admixture with archaic lineages are not expected to leave extensive traces in the modern human gene pool because of genetic drift. Loci that have undergone strong positive selection, however, offer a unique opportunity to identify low-level admixture with archaic lineages, provided that the introgressed archaic allele has risen to high frequency under positive selection. The gene microcephalin (MCPH1) regulates brain size during development and has experienced positive selection in the lineage leading to Homo sapiens.

Within modern humans, a group of closely related haplotypes at this locus, known as haplogroup D, rose from a single copy ≈37,000 years ago and swept to exceptionally high frequency (≈70% worldwide today). Here, we examine the origin of haplogroup D. By using the interhaplogroup divergence test, we show that haplogroup D likely originated from a lineage separated from modern humans ≈1.1 million years ago and introgressed into humans by ≈37,000 years ago.

This finding supports the possibility of admixture between modern humans and archaic Homo populations (Neanderthals being one possibility). Furthermore, it buttresses the important notion that, through such adminture, our species has benefited evolutionarily by gaining new advantageous alleles. The interhaplogroup divergence test developed here may be broadly applicable to the detection of introgression at other loci in the human genome or in genomes of other species.

Testing for Archaic Hominin Admixture on the X Chromosome:

We define a new summary statistic called the minimum clade proportion (pmc), which quantifies the proportion of individuals from a specified geographic region in each of the two basal clades of a binary gene tree, and then employ coalescent simulations to assess the likelihood of the observed central RRM2P4 genealogy under two alternative views of human evolutionary history: recent African replacement (RAR) and archaic admixture (AA).

A molecular-clock-based TMRCA estimate of 2.33 million years is a statistical outlier under the RAR model; however, the large variance associated with this estimate makes it difficult to distinguish the predictions of the human origins models tested here.

The pmc summary statistic, which has improved power with larger samples of chromosomes, yields values that are significantly unlikely under the RAR model and fit expectations better under a range of archaic admixture scenarios.

Kul program!
